The Blues left it late, substitute Jordan Stewart scoring the only goal in the 89th minute, on his debut.
Aaron Burns had earlier missed a penalty on a frustrating night for the Danske Bank Premiership champions.
The second leg is in San Marino on Tuesday.
The winners of the tie will face Celtic in the second qualifying round.
